Adding `<user_directories>` without a `<users_xml>` entry caused the
server to skip loading users/profiles/quotas from the embedded config,
resulting in a `THERE_IS_NO_PROFILE` exception for the `default` profile.

Set all `access_control_improvements` options to true for stricter
access control behavior in the embedded server config and clickhouse-local.

Enable `local_directory` user directory in embedded.xml to allow
SQL-based user management (CREATE USER, ALTER USER, etc.) when
the server runs without a config file, similarly to clickhouse-local.

- changed config.xml/yaml files used by CH's own internal tests which
are (hopefully) not sensitive to mark_cache_size being set or not
- further occurrences exist but changing them seems a bad idea (e.g.
because they are in customer-provided data)
