We are going to want to be able to initialize collectors with specific
configurations (the `--from-config` option will allow building a new
manifest out of an existing collector config).

So this changes the manifest initialization, out of a template, and to
using the actual `Config` struct.
I had to setup manual omission of nil/empty values, as mapstructure's
omitempty seems to only ignore structs, not maps or strings.
